The national reconnaissance office NRO detects crashed craft and other anomalies with their satellites, the National Geospatial-Intelligence Agency NGA Analyzes imagery and pinpoints locations. From there they work with the CIAs office of global access and likely DOD to coordinate a recovery unit or the Joint Special Operations Command to go recover the craft, also gain permission access if in certain locations and work on a cover story. If object has potential Radiological hazards then they get the department of energy DOE involved and get it sent to their labs for analysis if not it gets sent to Lockheed Martin or other military contractors or secret locations.
